"Thoughts and prayers" is a kind, human way to express empathy, not unlike when we say "I'm sorry for your loss" when someone passes away. You're not apologizing because you did something wrong, you are just expressing your sympathy. For whatever reason that sentiment was cynically turned into a political statement.
